How can I prevent the launcher from writing over changes I make? For instance, I put Saik's navigation files in for his unspoiled nodes, and the launcher patches over all the changes?

rename them?

rename the file tosomething else
or turn off auto update.

Create a shortcut to the launcher. Right click the shortcut, goto properties. Select the shortcut tab and input anything after the launcher.exe in the target field.

There is a space after the launcher.exe. Can't really tell in the pic. Use the shortcut to launch the launcher when you don't want to update.
