Resurrecting this thread so a possible solution goes with the question. I had the same issue; intermittent cases where Ward skills weren't activating properly. Solution (for me anyway): clear your target before beginning gathering.
I found that the problem was the target I had selected. My pattern was to log in, attach the bot, set my char to busy (by clicking on myself), and begin mining, but WITHOUT deselecting my char. This caused the skills not to activate, but when I cleared my target, bam, working normally.
I even reproduced the effect by selecting random mobs near the node. It seems that the bot is using some other means of "targeting" each node (which also seems to explain why the little sparkle effect on each hit doesn't appear on the node when using the bot, but on the char).
