INstead of remaking the mesh because the user altered a couple triangles, why not just have it remove those small pieces and save the time?

save time how? when you edit a map mesh when you save it it rebuilts the nav mesh.. which only takes about 2 to 3 seconds to reload the nav mesh and thast for a 100% map smaller meshes almost build instantly.

we don't keep track of the changes the user makes to the input triangles, so we can't do a partial rebuild. Technically possible, but too much work for too little effect. With the 100% meshes you should not need to make many adjustments at all.

ive had to make adjustment plenty of times with the included 100% meshes. Its quite often things like fencing around roadways. I save them to a new meshfile so the auto updater wont override what i edited the next time i run the bot.
