Well as I got a similar problem, i guess I know what he means and maybe I can help out.

When I edit skills in the Profile - as example switching the Miners skills to enabled - off (so it won't use certain skills since I don't want that) it resets as soon as I restart the game / bot.

I guessed it was a wanted 'feature' since we are able to create own skillsets but I experienced quite often that profiles (that I setup before) are gone
