*Are you running any Bot addons? - No

Since the update, when I'm running a fishing profile for a fish in Azys Lla, it teleports there, gets on a chocobo, then does not move anymore.

I just removed all navigation files for Azys Lla and ran the update to re-download the Azys Lla files and the problem still exists.

is the nav mesh selected in the mesh menu tho?

just because you have the mesh doesnt mean its loaded

Ah, my custom mesh was loading instead for some reason. Thank you, problem solved.
